Supporting EWMH for only some programs is like being a little bit pregnant. It's global settings, not per window or per application.

That said, you might want to look at http://www.haskell.org/haskellwiki/Xmonad/Frequently_asked_questions#Problems_with_Java_applications.2C_Applet_java_console and in particular http://www.haskell.org/haskellwiki/Xmonad/Frequently_asked_questions#Using_SetWMName_with_EwmhDesktops to see how to make Java almost behave sanely.
