I think deprecating haskell98 modules is a reasonable step to do at some point in the future, but I don't think that point has arrived yet (we should at least publish Haskell 2010 first).
Maybe Cabal (or HLint) could at least warn about mixed use of haskell98 and base modules, but this would be certainly a hack in Cabal.
