Configuring gnome to use xmonad as WM worked for me (Ubuntu 9.10) without problems by running
gconftool-2 -s /desktop/gnome/session/required_components/windowmanager xmonad --type string
as suggested on http://www.haskell.org/haskellwiki/Xmonad/Using_xmonad_in_Gnome
