Usually, applications with multiple windows will have two options: Exit, which exits the entire application (including all windows) and Close, which closes only the current window. This is pretty standard in my experience, so I would expect selecting File -> Exit to close both Opera windows. Marking as invalid for now, but if more information can be provided to show that this is in fact an xmonad bug (for example, if a different behavior is observed when using other WMs) it can be reopened.
