Why would you think this is the reason? I'm running a dual-screen setup and occasionally run one of my monitors in landscape mode and one in portrait. I haven't noticed any problems with that.
I found this thread http://www.haskell.org/pipermail/xmonad/2010-December/010919.html which by the name might indicate such a problem, although I did not read it in detail.
That thread uncovered a bug in dzen2 (which by now is fixed, I believe), but OP does not seem to be running dzen2. Still, I'm a bit stumped about what could be doing this; can he tell us what xprop says about the docks he _is_ running? ~d
